Jalal brings Bakshi to Jodha to confess to her misdeeds. Hamida slaps Bakshi and admonishes her for betraying Jalal. As Jodha apologises to Jalal, he admits that he trusts her. Jodha talks to Salima about Bakshi, as Jalal requests them to be present in the Diwan-e-Khas.

When Jalal matches Rahim, who has the last clue to the present, Rahim leads him to a Tulsi plant rather than a Neem tree leading Jalal into Jodha. Jodha takes Jalal around his kingdom and makes him listen to the villagers’ hitches. Jalal promises to dig a well to handle the water crisis.

Jalal reassures Ruqaiya by saying that she will always stay irreplaceable. Jodha spots Adham touching Tasnim inappropriately and speaks to Tasnim’s mother but in vain. Jalal appoints subedars to various provinces in the lack of Anga and Adham. Resham informs this to Anga and she takes offence.

Adham announces in the Diwan-e-Khas his desire to wed Tasnim. Jalal faces a dilemma when delivering his verdict. Jalal declares he will pass the final verdict on Adham’s activities the next day. Jodha reminds Jalal that girls aren’t provinces to be obtained by force. Anga warns Ruqaiya and advises her to counter Jodha rather than interfere in matters of the courtroom.

Jalal disguises himself as a bangle vendor and learns that Tasnim’s parents are forcing her into marriage. Jalal relates to Jodha’s words and decides to change the law. Jalal is angry as Adham motives that Jalal wed Ruqaiya when she was a child and so, must separate from her.

Jodha opposes to Jalal’s divorce with Ruqaiya, along with the duo discusses the objectification of women. Anga instigates Ruqaiya by telling her that Jodha made Jalal abolish child marriage to expel her. Jalal declares he would divorce Ruqaiya to set an example before his subjects.

Ruqaiya asks Jodha to deck her up as she wishes to spend her final night with Jalal. Thereafter, Jodha advises Jalal that he could prevent his divorce with Ruqaiya if she addresses the public and reveals Adham’s truth. Ataga declares to the public that their marriages would be held valid, thus solving their grievances. However, child marriage, henceforth, would be severely dealt with.

Jodha reciprocates by tying a sacred thread around Ruqaiya’s wrist. Jalal imprisons Sharifuddin and confers a title upon Munim as a reward. nga takes advantage of Jalal’s illiteracy and misreads the letter. She wrongly informs Jalal that Jodha has declared her love for him and wants to spend the night with him.

Ramtanu’s music fills Jalal with love for Jodha and, on Anga’s instigation, a drunk Jalal decides to go to Jodha’s room. Jalal tries to get intimate with Jodha, but she violently refuses. He gets furious and refuses to believe that she never sent a letter hinting at getting intimate. Anga misleads Jodha into believing that Jalal is mirthful and stops her from apologising to him.

Jodha goes to Jalal to justify her actions, but he refuses to listen to her. Jodha gets angry and returns to her room. The next day, Jalal fails to keep his eyes off Jodha while training Benazir to fight with swords.

As Jodha feeds the pigeons, Benazir comes and taunts her about Jalal. Meanwhile, Sharifuddin and Adham fight in prison. Later, Jalal permits Anga to meet Adham whenever she desires. Jalal notices Salima and Jodha at the garden and decides to meet Benazir in the same garden to make Jodha jealous. Later, Benazir pretends to be drowning, and Jalal saves her.

Jalal orders that the winner of ‘Meena Bazar’ will be that woman, from whom, Jalal will buy something. Although Benazir gets the tag of the winner, it is Jodha, who ultimately triumphs. Anga asks Benazir to do as she instructs, but Benazir tells Zakira about her own objectives. Jalal scolds Jodha for insulting him and seems reluctant to talk to her.

Jodhaa, the daughter of Raja Bharmal of Amer, is betrothed to Rajkumar Ratan Singh of Ajabgarh. Raja Bharmal announces that his son Bhagwant Das would be his heir and Sujamal, Jodhaa’s cousin, whom she wants to be the king’s heir instead of Bhagwant Das, will have to work under him. Sujamal, who is deprived of his rightful throne, angrily leaves the kingdom to join rebels. When the Mughal Emperor Akbar plans to attack Amer, Raja Bharmal reluctantly makes a peace offering, proposing to strengthen relations by his daughter’s marriage to the emperor himself to avoid war. Akbar agrees to the marriage, as it would bring forward a true strong alliance and long lasting peace between the Mughals and Rajputs. But, this breaks the alliance of Raja Bharmal with the other kings of Rajputana, including Rana Uday Singh. Jodhaa completely resents being reduced to a mere political pawn as she wants to marry Ratan Singh. She writes a letter to Sujamal, entreating him to come rescue her from the marriage, but doesn’t send it. Jodhaa shares all her misery with her mother, who tells her to send a servant girl in her place.
Jodhaa replies that it would deceive Akbar and would be death to their kingdom if he finds out. Her mother gives her a vial of poison and tells her to use it if a need arises. Jodhaa demands a meeting with Akbar and demands to keep her Hindu religion after marriage, and that a temple be built for her to continue her faith, with the intention of having the emperor call off the wedding. To her surprise, Akbar agrees to all her demands. After their marriage, Jodhaa acts reluctant with Akbar and they do not consummate their marriage. He assures Jodhaa that they will let things fall into place. Over time, both Jodhaa and Akbar learn from and gain admiration for each other.
Akbar’s nurse and nanny, Maham Anga, whom he loves like his own mother, despises Jodhaa and conspires to humiliate her in front of Akbar. She finds the letter Jodhaa had written and has it sent, and when Sujamal comes to meet Jodhaa in private, she insinuates to Akbar that Jodhaa went to meet her lover. Akbar sends his men to arrest Sujamal, who thinks Jodhaa has framed him, and immediately flees. Akbar is enraged and banishes Jodhaa. Jodhaa doesn’t give an explanation, indignant at her character being questioned. Later Akbar finds out the truth and goes to her maternal home, apologises to her, and asks her to come back, but she refuses. He also finds out that she is skilled in fencing, and engages in a playful duel with Jodhaa, who tells him to investigate the working of his relations and empire. Akbar returns and travels through the common folk in disguise to understand the problems of his people better.
Later, Akbar controls the dissents among the Hindus and Muslims by announcing that every religion has its rights in his empire. This impresses Jodhaa, who comes back to him. Sujamal, Sharifuddin Hussain, and his allies attack Agra. After Sujamal overhears Sharifuddin plotting a silent attack on the emperor, he quickly leaves to warn Akbar of this conspiracy. Sharifuddin’s army chases Sujamal and kills him. He manages to warn the emperor of the attack, however, who then realises what the past misunderstanding was concerning the letter. Then he dies just after apologising to Jodhaa. Akbar defeats Sharifuddin in hand-to-hand combat, and then spares his life for the sake of his half-sister Bakshi Banu Begum, but not before stripping him of his title of Viceroy of Ajmer and Nagaur. Eventually, Akbar proclaims that Hindustan will be a peaceful and prosperous land if people respect and honour each other’s religions. The film ends as the narrator recounts that Jodhaa and Akbar made history through their unconditional and eternal love for each other, but is forgotten.
